2. Your .ini values should always override any values set by the mod, so you should be fine.
3. AR does not override any new items or engrams or dinos, so you should be getting all of those (including the upcoming biomes and snow armor)
4. Tamed dinos in AR have only been nerfed in regards to the stat percentage gains... but wild dinos have been buffed to be as strong as normally tamed dinos. So a max level Wild Rex should actually put your current tamed dinos to the test. If you tame a max level Rex, you will get stronger than it... by quite a bit, but you shouldn't be beast-moding all dino's without a care in the world.
