I believe it's in the "Known Issue" section in the Description but it cannot hurt to post it here too :)

When a City rebels or a Mercenary Faction joins one of the newest countries the Clan that joined get's a White Flag (White background and Decal).

By the way good mod :)

@Xherdos Yes, I also found it. I will update mod after the game fixes the bug.

It's not a problem with the game, it's a problem with your mod and you haven't fixed it yet.
In vanilla this bug does not exist, please fix it
