I wouldn't reduce the bonus per pop because then the AP would become meaningless for empire with smaller planet, but as much as I love being OP it needs a cap, maybe a 50% bonus max to give it room to scale a bit , without turning too crazy .
It would be a different bonys type from usual AP and provide enticing bonus for people to try a fanatic AP, just like you I almost never go for fanatic ethics in my game , I super approve your idea of many fanathic ethic AP to try and change that .
fanatic APs in my mod have bonuses that scale off a certain thing, with either a very high or unlimited cap, ie, materialist gets research speed per tech researched, competitive gets resources from jobs per trade value, ecocentric generates resources based on free districts, planetary features, blockers, etc
