As far as I know you can use them just like vanilla for crafting component as the rod tag is taken into account for skill crafting unless that changed
Okay but how? I tried to place an used fuel rod in the deconstructor and we got exposed to radiation, on top of that the room straight up just burst into flames.
How are you supposed to deconstruct fuel rods, or craft them into depleted fuel rods? Do I just flood the room? Is there any way of cooling down active fuel rods?
Then just use some protective equipement or some potassium iodine

Spent rods in containers eventually cease to emit heat and radiation, or do you need special equipment?
Currently rods don't loose heat when contained at all, consider them as always hot
Incendium and fulgurium have a cooling mechanics but only when uncontained and in water for incendium, though it re-heat itself once it drained the water
ARS is also classed as poison so stabilozine should help if taken early enough
