@pedroekh - not sure if you ever found a fix, but I found using the Faction Control mod is the easiest way to reset the colour of new settlements. Spawn all the new settlements, and then 'change' the colour of the faction using Faction Control (you don't need to actually change colour, just hit apply), this will then reset the colour and icon of the new settlement!
-colors of created settlement icons are always white, you need another mod to change them back to normal colors.
-both the settlements editor drag and drop keybind, and settlement delete keybind, do not work (perhaps they only work when you start a new game?).
-because of the bug above, you are unable to relocate or move a settlement.
-no random name option for a new settlement, you have to custom name it each time, this will take ages if you are doing a custom map with a lot of settlements.
It seems the best way to go about making a custom map is by making a new save, relocating all the existing settlements to the places you want them to be, and then starting your game, which is extremely tedious but it is what it is. None of the tools here are intuitive enough to quickly make a custom map, its sorta just catered to minor tweaks.
