Here's another idea

A button that lowers the ship to a "preset" value (Say 50 meters) (It could be a second pad out of the way, or it could be fully embedded in the logic). The idea being, someone could set the cruisiong altitude at 300 to avoid mountains, but they have to change it again to be within range of the ground for that skylift. But, this lowers it closer to the ground! (Fifty meters from the ground) Just an idea!

Also, maybe the cordinits for the Y should be relative (It matches the terain), and maybe even adjusts for the hight of the highest detect object in front of the ship in the path it's going, meaning it will be 50 meters (If you set it to that), above, but pushing this button makes it do relative to straight down, allowing you to doge mountains since it will raise you up so you are "x" meters above the peak, but if you are in a vally, so therefore high up, you push this button, and are now "x" meters above the ground (Not scanning forward, just the highest object directly bellow you)

Yup, and maybe the roof has a (Small) landing spot, so that something like the minibus can dock, then move off so it's supported on the deck, but something else can dock. Also, a crane on the top?

Yup!

And, I was thinking that one (on each side), if not both, will have ha door to the landing pad, and the opisite side might be a pad or something else. Then, over that bump there is a railinged brige on both sides...

Not sure what you mean by that, there is a dump fuel switch already, and the tank is structural so it cannot be removed.
a safety system that prevents the doors from open when the vehicle is in water. i imagine that so, if the vehicle is in water, the motion sensor can't open the door, but you still can with the buttons. i also know a exploit which can be used as a quick drain system if you want
Maybe try to condense some logic into microcontrollers for performance
i have a suggestion to make it easier to use the elevator, even in strong winds. Have four rods with magnets on them used for locking the elevator in place also be lowered down with it, so that the elevator cant get stuck that easily when you try to go back up with it

I have added this to my current project, as this vehicle is not being worked on at the moment. Thank you for the suggestion. I also made the lift in this new vehicle auto detect jams and automatically set the winch length to reach the ground.

Also going to add this to the new project. If I can get the new radars to work, it should hopefully also be able to avoid other vehicles, and maybe even dodge missiles if I can figure out a way to make it faster. (This new one is powered by propellers running on a nuke, so it has limited power)

Nuclear reactor! Great! (Nuclear makes everything better). For higher speed, maybe consider a "overdrive" mode that increases possible power, but in the proces turns off all safteys, so the reactor can work at much higher efficiencies, but pretty soon break itself (IT won't if you turn this feature on and hover, but it can move much faster and doge, but in the procces going above 150%, redlining, and posibly destroying it. Be careful!)

And, emergency jets perhaps?

Also, how about a second elevator desinged to lower into the water, and undock a boat? Or, if this thing is desinged to now function underwater as well (*Hint *Hint), it can pus the boat to the side, then raise/ lower it. And the same with the sub. The entrance elevator should be connected by remote controll, so you can requeste it from the ground.

That elevator can also (Or a different one) go up to the surface of the ocean. It is also water-tight with an airlock, so you can get in, push a button, and when you get to the ship you are dry. Or it is open still, but goes into a chamber that seals and drempties (Perhaps the one that lowers you does that, but the one that raises you to the surface has an airlock as an entrance, so the inside is always dry, and it has a small platform to stand on)
