i have no idea what the AI did with the khan cause i did nothing. i saw one space battle where the khan won and the khan also captured one of my undefended barely colonized planets and got a resulting notification about the khans people immigrating to it. i started moving my fleets over to reinforce a starbase choke point between him and me and he just vanished.
This war may disallow certain diplomatic options when doing diplomacy with other empires. I couldn't offer protectorate status to one of my tributaries until the Khan died 30-40 years later as they were technically at "war", so it got a bit irritating waiting it out.
