when you go to the top science base at the volcano, there will be a two story building, on the first story there will be an elevator leading to a pitch black bunker, need a flashlight or nightvision, you'll have to navigate through the vents, i got lucky and my first trip through the vents and found the crystal in a room, if you find a keycard door you'll have to find the keycard{else where}.

i killed the boss, but how do i get the keycard now?

There two ways into the complex the first way is the two story building on the side of the large mountain and in the cave first on ur right through the bushes just click on the door
