I'm sorry you're finding it hard to customize! The weapon doesn't have 3 channels, more like 3 different parts have the same channel so all you need to do is to choose one color. This is how it's ever been in warframe, there's only 4 actual colors you can choose (excluding the lights) so it's unavoidable that some parts will share the same one... especially when something is as complicated as Suprema :)
