I have tested the mod thouroughly, and I can confirm all the characters show up in all the bars, practically always.
The game uses a probabilty system to chose a squad from a pool of "bar squads", however I set the likelihood for the the squad containing the characters very high, and have tested it thouroughly, and they have always shown up in town, in the bars.
They're there..... Just gotta look in the right cities.
There are 6 cities that have them.
Let me know if you want a spoilers section for at least the characters.
I do not want to give out a map with circles drawn around the locations of the vaults though.
Also, there is a likely conflict if you have mods that actually edit/change the cities themselves, as in buildings and NPC population. I only accounted for any overrides of cities due to the wars in the base game, like how Stack is taken over by the Shek if you take out High Inquisitor Seta, and certain conditions are met.
Also, I have successfully ran the mod without an import, even having new locations show up, but I do reccommend an import.
Are any of these things the case for you?

I can, however, assure you that minor faction pacifiers is a-ok to use with Legendary Weapons.
The other mods, citizens and particularly many more recruitables are the likely culprits.
