The "20%" is when the ship will stop what it's doing and return to base to recharge. It's a protection against getting stranded without power.

Once docked for any reason, it is normal behavior to remain docked until at 100%.

This is a good reason to consider other energy sources -- reactors -- if applicable for the location (not everywhere will have the "fuel" you need).
