Concerning (tile, adjancency) bouses that offer multiple types of research points.
Since this mod rewrites the way research labs work (they no longer provide the base 1/1/1 of each type), there are only two buildings left that provide all research types (Research Institute and Computational Array) and to the best of my knowledge one building that provides two of the three (Military academy).

First concern: Some mods, special events, or planet modifiers generate tiles with bonuses of all research types. Although rare, the player must choose whether to develop the building and lose the other types, work the tile undeveloped, or move their capital there to build the Research Institute (as Computational Arrays are tile-restricted.)

Second concern: It seems that the tier 3 version of all Megastructure Node buildings are balanced to provide three raw units of whatever resource they provide, and three units worth of adjacency bonus to each adjacent tile. The Computational Array does offer three raw yields (1/1/1 research) as well as and adjacency bonus worth three in total; however, no building except the exceptions will be able to make use of all three bonuses — the bonus can only be collected if the building produces the same yield originally. So the adjacency bonus is effectively 1, not 3. The Computational Array is weaker in comparison to the Energy Conduit, Energy-Matter Converter and Food Replicator.

First concern: Well that is nothing new. Same as in vanilla and kind of intended.

Second concern: This is indeed a problem on ringworlds. Habitats do have a +2/+2/+2 building for science and that is the reason for the way the computation array is.

In vanilla any science building will benefit from tiles with multiple research types since they always provide at least 1 of each.

There is't a single different science yield in vanilla. There are energy+minerals and food+minerals though for which most empires have no building.
