Suggestions
Is it possible to add modules to the zeus interface to command the submarine AI to target things or shoot cruise missiles at something (like the arty modules with the ares mod where you place a target (or in this case waypoint) marker on the map and use a module on the sub to make it fire along the marks). This would make it so that there is not really a need for adding the submarine interface to zeus controlled units.

That would be great, would also like to make it so the sub goes underwater with a module were you choose how deep.

That would be great too, although you can currently do that with the Ares mod by assigning it a local variable and executing: {name of the sub} animate ["senkou", {depth}]; and replacing the {} with the chosen values. You can find those within the modules page within the development tools subcategory. It's a bit of a workaround, but it works.

I would love to see an akula class for CSAT. And small nuclear missiles would also be cool ^-^ great job so far by the way.

Why the project yasen has 8 points launch rockets, and it is possible to only shoot 6? The submarine Virginia has 12, and it is possible to shoot only 6? (Sorry if there are mistakes I used translator.)

Turning the passive and active torpedoes into a torpedo that could be dropped by an aircraft would be neat, gives a counter to the subs

Aerial torpedoes would be nice, that however seems more of a thing for the HAFM helicopters mod.

Imo it would make more sense to be paired with this because their most common use would probably be anti-submarine warfare. and have them able to be put onto vanilla planes as well.

It would make sense, but it's also an issue about practicallity. They have a helicopter mod which they are working on so it would also make sense to add aerial torpedoes to a mod where they already have a platform for it. Then again, I'm not a modder so you might be right.

I assume it could just be added as a munitions type into both. That way it could be attached to any aircraft via the pylons menus

Another suggestion that doesnt involve missles. Try to add a way to have the depth of the sea floor on the navigation officer's map rather than having to use their personal one. And by depth I mean of different points on the map not just current (as the commander can do). Also add a way to tell the depth not from the center of the sub but actually from the bottom of the sub to the seafloor. Could be added to navigation officer as well.

that's understandable. still, below 20m the subs are invincible except to other subs and naval mines.
