My suggestion is that you use the AML and make certain that your load order is something like this...
Load at 0 - Community Highlander (so it loads first and creates all the code to hang other mods off)
Then load your mods in this order - Customised looks and voice packs - Additional Alien/Advent - Weapons - Soldier classes - Buffs and Nerfs - QoL - Gameplay - Fixes
Final mod to load - Mod Config Menu (to pick up all the changes)
As you see the fixes are at the end (I have this mod as QoL) so any overwriting can be done after the previous mods have loaded. Obviously if there are mods that conflict then you will need to choose, but with AML you can easily create a mod load order and save it. You can save multiple load orders and chose a different one for each new campaign too.

Didn't have this issue before, running around 400 mods.
wow. wish i would've seen this before i began getting into modding. best advice ever. i did it to some extent, putting foundational mods first, but after that was batches of mods i wanted and could live without, not realizing things like cosmetics didn't cause issues (as i reckon from your order), because i've not organized mine as you have. I DO get issues from this mod. I noticed it caused crashes both games that it took photos while on mission. both crashed the next time the "garbageremoval" process of the game tried to work. Great advice though.
I'll be starting a modjam campaign soon, so i guess better late than never.
