Figured it out, it was me being dumb and chasing the "Missing Dependencies". Once I removed Primary Secondaries it is now fine

I can't see what it is, I have the required mods so it isn't that. One thing I can think of is some strange interaction with sending the character on a Covert Operation and changing his weapon to a SMG for speed

Seems to be a mod < > mod interactiion, as i'm with almost 800 mods and I don't have the issue you're reporting. I'll try and look at his Modlist, but i'd appreciate the help in trying to track it down.

My captain keeps losing the ability to equip a sword and when he did, I could not pick another melee weapon. I am playing with Marbozir's mod list so if there is anything that would interact funny with the Captain I can search the list of mods I have to figure out the offending mod

That is intended. Captain is a melee primary, and Quartermaster is a Pistol primary.

Now that i have mag weapons, the pirate classes can't seem to equip them. They also can't equip base rifles, so they are stuck with either a sword or a pistol as their main weapon
