The new buildings and production methods they add don't have the throughput bonuses that the vanilla ones get with this mod.

Also is there anything special done for buildings where PMs can completely change input goods? E.g. Tooling workshops swapping from wood to rubber late game?

Eh not really, this grant throughput modifiers rather than the cheaper prices local markets do, so if you stack both it prob be more effective.
