That's not a hitbox, that's a collision model issue: combine_scanner_physics.smd that sets combine_scanner.phy when the whole model's compiled. This .phy -- is the thing that defines collision model. So you should just open combine_scanner_physics.smd in blender, modify it in a way you see fit, make sure it's rigged to scanner's skeleton as its mesh, export and recompile it.

No, the problem with hitboxes is that the hitbox is a small square that does not cover the top of the drone, as well as the sides. Because of this, an NPC's model may be inside a wall or ceiling
