Still, the mod that gives you an infiltration chain to get one of that class is so good, you should check it out.
Your mod is awesome
It should reset everything, making both the mag size and mobility penalty not apply, but you will have to re-purchase your abilities back (which shouldn't be a major issue, unless you have used XCOM AP to acquire any additional abilities).
When I last tested this ability, it worked fine, but I'll make sure to give it a quick look and see if there are also any other issues.
If you are having issues where the system doesn't work, let me know and I'll see what I can do to fix it as I currently haven't experienced this as an issue.
The only way to gain the proficiency abilities for the Skirmisher Sentinel is to level them up by using them. It is intended to be a stronger class that you can get early, but is forced to be reset if they ever die in combat.
It's a separate class. Also, Not Enough Skirmishing shouldn't work with Prof Skirmisher unless you edited the files. In the files, the hero prof classes are simply swapping out the perks. All Prof perks are their own versions, even ones that are the same mechanically.
