If the bad guy doesn't seem to die, either it's invincible or very strong, that would seem to be a problem in the Megaton edition, as all my levels were tested and run perfectly (without any major bugs) in the 1.3D / 1.5 DOS versions of DUKE3D.
I suggest you try one of the original DOS versions of the game and check if indeed the map is faulty, just the boss match. Frankly, I am surprised.
As a player, you can use any Duke port of your liking, but as a designer for my levels, I would recommend you to play them with either DUKE3D DOS versions. Those are my two cents indeed. :)

Maybe it's a solution to play again and preserve all the best ammo for the last fight; but how much? Nevertheless a great level - one of the best.
