Caveat: I'm not very familiar with Baro, this is to the best of my knowledge, it may be incorrect.
I don't know if that's possible. Baro only allows combing two identical items. The game doesn't track the ammo inside the box as a real thing, it just knows it's X type of box with between 0 to 100% ammo remaining. To the game a standard ammo box and an extended ammo box have no more in common than a raptor egg and a captain's hat. It doesn't recognise they share a common ammo type and allow merging between them.
If you know of vanilla items or a mod that allows two different items to be be combined together in your hands let me and I'll have a look how they did it.

I wrongly thought I'd be notified of comments if an update was needed. I haven't played Baro in about a year, went through a long phase of barely touching my computer and just wasn't checking up on them. Oops.
Updated recipes to match vanilla changes. There were a few minor changes like ammo having an item damage stat that were updated too. AFAIK it should work but there's a criminal lack of testing. Does it boot? Check. Can boxes combine? Check. Mash that update button.
I could make the the bullets deconstruct into nothing next time I'm at the computer though.
