I just tested and it works perfectly fine, completing the Proving Grounds project granted one Cosmo Dragoon secondary pistol. Perhaps, double check your inventory again?
If you're using Reduce Inventory Clutter mod, it would hide this pistol.
What do you mean by "doing all the steps"? Have you completed the Proving Grounds project?

They count as a pistol, and there is an official way to get a second one within the mod. and It gains bonuses the more pistol related abilities the character has.

Not sure what you mean. Seems black to me.
The UI lies, aim penalty is applied only to the pistol you're shooting from. So it's -20 Aim for each shot from each pistol, and the penalty isn't applied when you use other tools/weapons.

The list of perks is in the ini. I have added Sharpshooter, Akimbo and Infiltrator perks - only perks that involve actively shooting pistols. perks from other classes will have to be added manually.
Will be taking a look at this for sure sounds fun.
