You can adjust it to be smaller using left/right shooting control in the customization challenge.
I'll add adjusting transparency with up/down... when I get around to it, I suppose :(

Yep, there's a separate overlay with analog stick display for a controler. It should also auto-detect when using a controller, but since there's no standardized way, it might be possible for it to fail and display the wrong overlay.
