I'm not doubting you've done your homework, I just don't remember the transparent features of the gun in the anime is all. Maybe there was an episode that slipped my mind. I mostly recall her side arm being solid & metallic in its design.

In SAC it is clearly seen that it is a Seburo M5 is in the official list of weapons of the series and in the 2017 movie she used this transparent Glock 19 when he made the incursion to the building (the jump to the void) 100% sure of this that I say my dear friends.

'The Major' Motoko Kusanagi in GITS (Film) from 1995 used a SIG Sauer P220, then in Stand Alone Complex (Series) from 2002 it changed to Seburo M5. In GITS (Live Action) 2017 she had two models of the same gun/ Used a Glock 19 black pistol in a futuristic shell. She also uses a white and transparent version of the pistol when using her thermoptic camouflage suit.

Interesting....though I don't remember it being transparent in the films or TV series.
