It has been some time, but in order to meet certain standards there is another alternative, mods. Some mods may add many ways to remove boulders from the game world but it is to your discretion to find out how :)

IF WERE REEEEEALLY BEING SPECIFIC, you can also removed boulders from the games files.


2020 UPDATE

For what ever reason this is the top guide on how to remove boulders
So without further ado here is an update, 4 years later.

You can literally remove them by holding down right mouse button with a pickaxe to speed things up
or use a nuke
or use cliff explosives (to remove cliffs and I guess rocks)
or ram it with a vehicle till it breaks
or shoot it
or blow it up in any way
and according to a very dedicated commenter, you can delete certain files from the game to remove them

This is possibly one of the most basic guides there are.
First - when you locate your boulder you are going to need to have researched "Car"
Second - After researching Car then build it
Third - Add fuel to the vehicle (Wood,Coal,solid fuel - PETROL ISNT A THING FOUND THAT OUT THE HARD WAY)
Fourth - drive your car up to the boulder then back up a decent amount of space
Fifth and finale - Bash your car into the boulder repeatedly untill its gone.
