1) Carbon cracker. Outputs to (ψ:a4,b4) and (ω:b1,c1). Red only: C is NOT the rate-limiting factor, and 2 waldos only lead to grief with collisions. Trust me, I know.
1a) 'J' on (α:b2) to (ψ:b4) and (ω:b1,c1).
1b) beam on (α:b2) to (ψ:b4) and (ω:b1) twice.
1c) 'T' on (α:b2) to (ψ:a4,b4) and (ω:b1).
Single Waldo ensures no collisions.

2) H2O cracker into H+H and O. Grab on O (β:c2)  and unbind to drop Hs diagonally at B(ω:c1,d2) and R(ω:a2,b3). This arrangement allows for easy CH4 later. Similarly, O is output at B(ψ:b4) and R(ψ:d4) for later C-insertion inbetween.
Note that red and blue have different paths, and that the H output order is (ω:d2,c1,b3,a2).

3) CH4 producer. Red runs, blue binds. Grab C on either (α:a4) or (α:b4). Due to #2's output, red just picks up the Hs at (β:b2,c2). Due to #2's output order, the last H MUST be input at (β:b2) or earlier. You can swap paths in #2 to output the left part first, but that just means you'll have to wait longer for the right part.

4) CO2 producer. Grab on either (β:b1) or (β:c1); bind with Os at α(c4,d4). Can be optimized, but since CH4 comes last anyway, it's not really worth it.

This is a slightly optimized version of http://www.youtube.com/watch?v=dTVM_1sJq5o by two cycles, and a few symbols. The cycles come from letting blue do the ω-out. The cycles come from letting blue: unbond in #1; make a blue line in #3 (using the β as a sync); using a simpler path in #4 that makes use of the fact that the rightmost O comes first (oh, and letting blue bond).
