The resolution itself is set by the operating system. Therefore, in your case, you need to change the resolution of the desktop itself in the operating system, the game will start with this resolution.
I will also add that there is no need to go to the Compatibility window, it is enough to change the lines in the conquests.ini file:
KeepRes=1
PlayIntro=0
In the case of Linux, I can also advise using a virtual machine with a different screen resolution and its subsequent scaling, but this is a separate complex issue which I am unfortunately not ready to help with.
Or you can just use another monitor too.
This guide is about keeping a certain resolution, notably the widescreen. How to actually change game's resolution, if that's even possible, is way beyond this one's scope.
