Intro
As we all know item placements have been changed in the Scholar of the First Sin edition of Dark Souls II. Well not all of the items changed their in-game locations but important ones did like estus shards and bone dust pieces. This guide will help players find them all and make their journey though Drangleic a bit easier. Lets start then.
Estus Flask Shards
Starting with flask shards. There were 12 total Estus shards in Dark Souls II. In this version some of them have been moved to a different place in different location and some haven't been touched. Let's see what was changed and what wasn't.
Things Betwixt

The very first shard in located in the starting area. During tutorial section of it you will find a petrified statue. Use Fragrant Branch of Yore on it, kill the hollow when he comes back to life, clear the next room and get your shard.

Majula

Both shards in Majula haven't changed their placements. The first one can be found on the dead body in the well. Just drop the stone in the well and the shard is yours.

The second shard is still in the basement of Cale's manson. So you have to get the key first. When you finally obtained it, go to the deep part of the basement, kil the skeleton and get the shard.

Heide's Tower of Flame

The next shard in located in the tunnel leading from Heide to No-man's Wharf. Use the elevator to the bottom and turn left in the main hallway. You will find another petrified statue blocking your way. Use Fragrant Branch on it, kill hollow and find the shard on the dead body guarded by the Mastodon knight. Kill the guardian and the shard is yours.

Forest of Fallen Giants

In this location shard can be found on top of the optional Pursuer boss fight arena. If you killed him already just go there and grab the shard. If not you can do it after you defeat the boss. Be careful three hollows will come back to life when you kill Pursuer or when you get on top if he's already defeated. The shard is on one of the dead bodies.

Huntsman's Copse

This shard is hidden in the cave full of skeletons and necromancers. Unfortunately you can't get it while going inside through the main entrance.

You have to go around and open a shortcut for Skeleton Lords' boss fight. Near the opened gate you'll find a shard on the dead body.

Lost Bastille

Estus shard can be found here in the same place like in Dark Souls II. From the "Exiled Holding Sells" bonfire go forward until you see crushed wall or the ladder. Go down and kill soldiers with crossbows and stray dogs.

After that you can find a small passage near the place you dropped down. Go through that passage until you find a metal chest. The shard is inside it.

The Gutter

This shard is really well hidden and many players probably missed it. Here is the way to get it.
From "Upper Gutter" bonfire go forward and cross small wooden bridge.

Below you will see a platform with triple standing torches. Jump on it and then cross another bridge. There will be some enemies on the other side including mutated dog.

After you deal with those enemies come close to the edge of the platform and look below. You will find another small platform you have to jump on. Jump one more time on the lower platform next to it and turn right. There will be huge room with two hollows inside of it.

If you look around that room you can find a small gap between the room and the cave wall. There is lonely Heide knight sitting next to the wall. You can't miss him.

Jump across the gap and turn right. There is huge ladder leading upstairs. Climb the ladder to the top of the construction and you will find your shard on the corpse.

Shaded Woods

This shard hasn't changed the location compared to the original version of the game. You can still find it in the room in front of the first bonfire.

Just open the door and find the shard in the chest.

Brightstone Cove Tseldora

This shard is on the same place too. From the "Chapel Threshold" bonfire turn back to the cliff and jump to the other side.

Turn right and jump on the roof of the ruined house below you.

Open its door and find the shard on the pile of bones.

Drangleic Castle

This shard hasn't been moved and can can be found in his regular location. From the "Central Drangleic Castle" bonfire go your usual way and unlock the lift to the top of the tower. While going back to the bonfire you'll find the big metal chest in the room guarded by Desert Sorceresses.

Kill the enemies and get your reward.

Shrine of Amana

The shard in this location is in the same place too like in the original version. From "Crumbled ruins" bonfire go forward until you see the ogre.

Kill all enemies around including him and go towards the place he was standing. You'll see a couple of Amana Sorceresses in a distance.

Be careful the way to them is dangerous and you can easily fall to your death because the passage isn't wide enough and the deep water surrounds it.

When you finally reached the destination and killed all enemies around you can grab the shard from the dead body.
Sublime Bone Dust
The placements of the Bone Dust completely changed comparing to the original version of the game. On top of that every single Bone Dust is now hidden in the metal chest guarded by the Syan Knight. It's not really hard to obtain but makes easier for you to find them. Let's begin.

Heide's Tower of Flame

The first bone dust is in the main hallway leading from the Heide to Wharf. On your way to the elevator turn left instead of right and you find the first knight and the bone dust.

Huntsman's Copse

From the "Undead Lockaway" bonfire go back and cross the huge bridge. Kill all hollow bandits around and come close to the cliff on the left side.

Below you can see the round building with the hole in the roof. Jump through the roof and you see the second knight guarding the chest with bone dust.

Majula

The third bone dust is located in the bottom of Majula's pit near the entrance to the Gutter.

Make your way through the pit until you see the wooden bridge. There are two ways below you. One leads to the gutter and the other one to the dead end.

The first way is guarded by exploding hollows and the second one by Syan knight. Kill them all and behind the knight find another metal chest.

Shaded Woods

From "Shaded Ruins" bonfire turn left and jump out of the second window. There you will see a building on the left side where previously you could find Black knight halberd.

Go inside, kill Syan knight and get the bone dust.

Drangleic Castle

Do you actually remember that empty room near the main entrance to the castle? Well now it's not empty at all.
From the enrance turn left and you'll find a Syan knight statue which will come to life when you get close to it. Kill the enemy and behind the door will be another chest.
Conclusion
Unfortunately, Scholar of the First Sin version still doesn't allow to have 13 flasks. So the 12th shard is considered as a reserved one for the case if you missed another one or just didn't want to waste your time trying to obtain it. Anyway, here is the full guide for estus shards and sublime bone dust locations in this game. Hope it helped you during the travels. Praise the Sun!

For the second one, in Betwixt, you don't have to revive the statue. Go through the second mist, follow the path until you get to the balcony looking over the room the statue blocks. Back up a few, then sprint and jump at the right section of the blocking rubble. Your character will go over that and boom! Estus shard.

i know you can only get estus 12+5 , i forgot that you get the first flask from the Emerald Herald. Sry my bad.

Vadril, it's not true. You receive one full usable Estus flask from Emerald Herald. And you can upgrade it 11 more times with shards up to 12. But total amount of shards is 12. One shards is an extra one and you can't turn it into another Estus charge.
