Notes
Cobra Commander has a very unique and powerful ability to conscript enemies into your squad, to fight for you. It is highly recommended to play with the Cobra Conversion mod as the voice lines connected to this perk are synergetic.

Mercs and important quest NPCs have immunity and cannot be conscripted. This would break quests and kill your mercs, so this has been prevented.

Other NPCs such as vendors, brokers, etc can be conscripted. This is basically a death sentence, so consider that before conscripting them.

Cobra Commander dislikes all Joes.

Summoning out of thin air would be great, but the engine is limited and you can’t actually “summon” things without map tricks (preset position and have it appear from hiding, etc). However… you did give me an idea. Let me give this some more development time and see what I can come up with. Stay tuned…

Croc Master...how about the ability to summon one or multiple for combat and they go away at end of combat. Similar to Cobra Commander's ability...only CM could summon them from thin air. A bit of a stretch, but it makes him more viable throughout the map.

I've done a lot of testing with Croc Master. Bad news, crocodiles cannot jump or climb whatsoever... They also have very buggy coding. It would be a wasted merc slot in many situations, unfortunately. His test character is pretty neat though!

Instead of spending all that time re-writing an existing questline, a better use of time would be to create something all-new and implement a custom campaign with new and exciting plots and quests to take part in. That is a lot more interesting to me, but it is also a HUGE project that I as a solo modder am not able to take on right now, sadly.

For examples of some neat custom campaign ideas, check out Liberation of Ernie or Honeymoon Hell from cockadoodledo. My approach would probably be something similar.

To answer your question, yes it's definitely possible, but it would require a custom campaign to implement correctly in my opinion. In order for the vanilla campaign to work with Cobra bosses, you would need to swap out graphics and voice lines for the entire main story quest. Every reference to "Corazon" would have to be changed to "The Baroness" for example. You would then have to record every spoken line in the entire game where the plot is referenced. This goes for any important NPC who speaks her name, etc.. Everything from popup window interactions from The Major to NPC banter floating text. You would basically be re-writing the entire game at that point.
