Introduction
I really enjoyed this game and am surprised no one’s built a wiki or guide of any kind. I doubt this reference will be perfect or comprehensive, but I hope it’ll help encourage more people to play.

This is not intended to be a walkthrough of the story. I am deliberately not including a list of synthesizer recipes because discovering these combinations is a key part of game progression. However, because of the nature of the game, descriptions of the game (such as names of late-game crops) may themselves be minor spoilers.

Please feel free to ask questions, point out incorrect information, or suggest information to add. I will feel free to ignore you if I think you're wrong.
Crops
Two crops have been redacted from this list due to their names being major spoilers. They cannot be leveled up.

Variants are alternate mature stages of crops that have a random chance of appearing. Because they have no seeds, they can’t be planted or leveled. Many variants increase in chance of appearance at higher crop levels. Most can be forced to appear by leaving a mature Experimental Plant-2 next to a mature base plant overnight.

Plaincap strains occur when plain spores are grown next to mature ageric mushrooms and require an additional day to mature after conversion. A plaincap mushroom growing next to an ageric can still randomly become a Chaos variant instead.

*The Gacha Fruit seed can only be obtained by winning the slot machine. I can only confirm getting it on the half-price machine on the train, I'm not going to play all the other machines just to test it out.
Set Items
Some items, especially wall decorations, have “set effect” bonuses. These bonuses apply both on and off the farm so long as the required items remain placed on the farm. Wall decal/trim/decor can only be placed on walls, and walls can only be placed underground.

Hints and Tips
Some information I found useful during my playthrough or noticed being asked on the forums a lot:
  • On PC, when interacting with a container, shift-click to send only one item between inventories. You cannot split stacks in the same inventory.
  • When you water plants, the water is drawn from the tower next to the house. It needs to be refilled by climbing the ladder to the top and interacting with the mechanism.
  • If you have more water than you need, this action will use as much as necessary to completely fill the tank. For example, if the tank is at 99/100 and you interact with the tank with a water source in your inventory, the water source will be consumed and the tank will be at 100/100, which wastes the rest of the possible water points from that source item. By mid-game this won’t matter, but very early on, storing water instead of maxing out the tank can be helpful.
  • Mature crops that are left unharvested (for adjacent effects) do NOT need to be watered and do not wither.

I found only one spot in the game where I really needed a spoiler, and I clearly wasn't the only one. I think something about the translation makes this quest misleading in English.
