What is happening.
I'm not exactly sure when it came about but one of the Steam VR updates in the last year now automatically generates a new program/app screen if you have the Steam VR system. I don't know a way of shutting down. If someone does have knowledge on how to stop it from happening, I will update this guide with instructions to stop it from happening.
The problem, how it happens, and why it happens.
So the problem is simple. When you are running Virtual Desktop like so.
And you go to launch a game like so.

You will get the second screen as seen here.

Now what is going on is the Steam VR program that runs natrually when ever you launch anything VR creates a dedicated theater screen that implants itself in your VR space. You can create this outside of Virtual Desktop via the Steam VR menu and dedicate theater screens to actual screens like how Virtual Desktop and OVR Toolkit does or for specific programs which Virtual Desktop does not. Keep in mind the Steam VR system does use up more system resources in most situations I have tested for on Windows 10.

The Steam VR system can be useful, in my opinion, for those using Linux and cannot get Virtual Desktop and OVR Toolkit to work on incompatible Linux builds.
How to remove the extra screen.
To remove the extra screen, it is fairly easy. First you will need to bring up the Steam VR menu like so. I recommend not looking at the new screen, as it will block the button you have to select to remove the screen. Once the menu is up, the Virtual Desktop screens will disappear but leave Steam VR menu and the extra screen.

For those just using the VR headset. You can use the single use button that should be on the headset. On the Steam Index, the button is located on the bottom left of the display housing.

Now all you have to do is turn to look at the extra screen and look for the down arrow under the Steam VR theater screen. Once you spot it, move your selector (the blue dot) over the arrow. Now all you have to do is click on the arrow and it will remove that extra screen.

You can use the single use button on the Index headset to click on the arrow.

Once the extra screen is gone, just leave the Steam VR menu and the Virtual Desktop screens will return all alone just like so.
