The options allow you to fine tune the mission to your taste. The gunship, checkpoints, hidden camps and artillery can be disabled with the right setting. You can decide how loot appears, what time of day you start, what difficulty and whether you have ambient combat on or not.
If you haven't played Pilgrimage before, I would recommend either normal or easy difficulty and have ambient combat on the lowest setting so that CSAT and AAF fight against each other.
At the start the mission is like a blank canvas, that you will fill up as you progress and gain intel, cross off churches etc.
