Basically, you need to make a new weapon smithy station that is set to use the modded weapon models. Then, you need to add those models to the "Homemade" manufacturer and let the player unlock them through research.
That's essentially it, but I recommend making it so the Homemade models use the same quality numbers as some vanilla grades. That way, they shouldn't interfere with how you craft vanilla weapons.
