The problem and explanation

So the new collection has a few flaws that make the Sonic generations part stutter on >60 Hz monitors. Unfortunately there isn't an in-game setting that fixes this but your computer has few tools to fix this stutter.
The process varies depending on the brand of graphics card your computer has. Check by right clicking the desktop and observe which settings your system has.

NVIDIA cards have "NVIDIA control panel"

AMD RADEON cards have "Radeon settings".

Intel settings should have a clear Intel branding.

SOLUTION

Unfortunately I have only NVIDIA footage for this guide but similar actions can be made with different branded settings.

Open the settings

Select "manage 3D settings"

Select "Program settings" and press the "Add" button.

Now the program might be in recently used or you have to search it through your steam folder.
The catch here is that the game is split into 2 different executable files. Both files have the exact mini title and icon but the file names can be examined by hovering your mouse over the app. The one that we are searching is the executable file ending with "sonic_generations.exe"

This is the wrong app!

This is the right app!

The changes are the following: Change max framerate to 62 FPS and let the app decide the monitors preferred framerate!

Now exit the app and save the changes when asked!

My apologies for the people who don't have NVIDIA cards but I don't have multiple computers :P.
However the changes should be about the same with different settings applications.

More enhancements

So the current version of the game has few lacking settings that are there but must be activated through these settings too. These are anisotropic filtering for both of the games. They are explained better in the following video by Digital Foundry. (Skip to PC version section or 15:00) This video also helped me pinpoint the problem :).
