This guide will help you get to 100% Achievements as well as basics for gameplay.
Apologies if spoiler blocks bother you, I didn't want to take away the puzzle solving fun.
I made this guide because I think I would have had a lot more fun if I had somewhere to look when I got stuck.

Machines
Intractable Machines in Base
  • Billboard Screen- At the top you can choose what quest to focus on with a drop down menu. At the very bottom is an up arrow which is used to make upgrades to your base.
  • Cooker- There are 4 slots to place materials but 2 of them will be locked at the beginning, so most complex recipes can't be made yet. Place the needed materials in each slot, the quantity necessary is displayed on the top left of the slots while the quantity you inserted is on the bottom of each slot. Once all the items have been put in, press Y (on controller) or E (on keyboard) to activate the cooking process. Once the tubes are filling and moving, the machine will prompt for the same button to be pressed (Y or E) at the right time to successfully make the cooked item. The first upgrade opens one of the locked slots. Second upgrade opens the final slot. The final upgrade reduces the amount of items needed when cooking.
  • Combiner- This is unlocked via the Billboard Screen there are 2 slots to place the materials and similarly to the cooker it has the recipes available to check.
  • Chests- Another thing to unlock via Billboard Screen, the first upgrade gives 4 slots. Second upgrade, 8 slots. Final upgrade, 12 slots.
  • Orchard- Each plot will allow you to plant a tree with varying amounts of fruit before the tree disappears and you can plant another one. Upgrades give additional plots making a total of four plots
Cloud Care
Status'
Here are some tips to treat the status' of the daycare's clouds.

Before accepting a cloud I recommend having 4 skewer treats and 4 water ready beforehand. Also, if possible, having 1 of each ailment cure type of food available is very helpful. Some ailment colors are easy to recognize so I added the colors associated.

  • Tired, Nervous- Rainbow Cloud, Sick, Angry- Red Cloud- all have food items that say they cure these.
  • Sad- Blue Cloud- Keep the cloud healthy/ clean and fed, they'll be cured.
  • Bored- Here is where the toys come in, any 2 will work. Make sure the toy pieces are combined using the combining machine and give it to the cloud. Then just get the cloud healthy/ clean and fed.
  • Confused- I gave Chestachio Cream and cleaned it. I am unsure the secret to curing confusion but that worked.
Achievements
I did have some problems with achievements popping. Re-opening the game worked. Also specifically, for the full upgrades achievement, it didn't register all the upgrades and when I reopened the game it set me back 2 upgrades. After I upgraded those 2 again it worked fine and popped the achievement.

Main Story Achievements
These will be done naturally through progressing.
  • Yummy!- Cook 1 meal
  • Let's improve!- Upgrade once (use the Billboard Screen, there is an up arrow at the bottom of the screen)
  • Doing new things!- Unlock one companion talent (this is done by taking the orb from the windmill. This will let your cat help you jump higher, make sure the cat is near the symbol on the ground to activate.)
  • Wind Waker!- Obtain the meadow temple artifact, same as above, take the orb from the windmill
  • Flooooowing again!- Obtain the lake temple artifact, see locations for tips to gain the artifact. The lake temple artifact lets you explore cold areas and the cat can create platforms at the totem locations
  • Mysterious Object...- Obtain the cave temple artifact, see locations for tips to gain the artifact. This artifact will let you explore hot areas
  • Journey complete!- Obtain the desert temple artifact, see locations for tips to gain the artifact.
  • I'm complete!- Unlock all of your companion talents

Other Achievements
  • Doing great!- Cook 10 meals
  • A chef makes- Cook 20 meals
  • Catatouille- Cook 50 meals
  • Need help?- Complete 2 optional quests
  • Helping Forever- Complete 10 optional quests
  • Harvesting!- Use the orchard one time
  • One Piece of fruits- Get all the types of fruits
  • Game of teas- Get all the types of tea
  • Unlimited power!- Upgrade one machine completely
  • Cloud the builder- Upgrade all options
  • I wouldn't eat that...- Spoil a hot meal. I used the curry dish, all you have to do is press the cook button too soon.
Locations
This section focuses on the artifacts and how to get them.
Each artifact has a quest associated to it so I recommend just waiting for the quests before getting them to help avoid inventory problems.

First Artifact
The location to get the first artifact is the Superior Meadow, follow the signs pointing to the windmill.
With the newfound power, make sure the cat is close enough to the squares to activate them and now you can jump higher.

Second Artifact
To get to the next artifact you need that power, at the top of the lake, use it. Here is how you gain access to the fountain temple - There will be four orbs with symbols on their bases, pay attention to which one is in front of the intractable spinning wheels inside the gazebo. That is the symbol you need to roll the wheel to in order to match. Once that is done you will have access to enter. This is how you solve the next puzzle- This is for inside the temple. You'll need to remember what colors were associated with the symbols. The next spoiler block are the colors in case you don't remember.Go through the doors with the correct colored symbols. Lowercase Omega (w) is yellow. Upside-down Capital Omega (u) is orange. Candy cane is blue. Sideways h is purple. The Green semicircle will take you back to the beginning. Successfully doing that should get you to the artifact. Now you can make bridges at totem/lantern areas and can go into dark/cold locations.

Third Artifact
This is located in the Cave. it took a while to figure out because I wasn't sure how many activation columns there were to collect. They look normal until interacted with, then the symbols show up. I kept running past one activation location that just looks like a column. Once all 4 symbols are activated you'll have to sprint from the bottom-most area where the bridge totem/lantern is all the way up to cross before the bridge disappears. One of the paths upward has a cat jump tile that will require multiple jumps off that tile's power. That is the best path to the top. Turn right where the placement of the cat jump tile is very close to the bridge making totem/lantern. Take that path. That spot was hard to get both working so practicing that location might be good. The artifact gives you the ability to go into hot places now.

Fourth Artifact
This is in the Sand Desert. Head toward the archway grand entrance near the oasis. Through there are 4 obelisks laid out in a trapezoid formation. I don't have a quick solution but the secret is to pay attention to which obelisks get lit up from which other obelisk. You need to get all 4 lit up. Hopefully that was not a pain because you'll have to do it with 3 other sets of obelisks! Once I got the hang of the entrance set, the other 3 sets went smoothly. Good luck!
Misc.
  • The Nacre Fragments (spiral shells) do not respawn, they are spread around the locations and there seem to be one per main location.
  • Aloe was hard for me to find, it was the last material I collected. It is located in the Rocky Desert.
  • I don't think you can change the status' of the clouds out in the wild, I tried with an angry cloud but it wouldn't eat the food.
  • Sometimes the cat will block you in which is frustrating but using the pointer for the cat to go to can help there also is a "save me" button inside the map if truly stuck. I was unable to move at all in one section of the Caves.

Puzzles
Most (if not all) of the optional puzzles unlock closet options or pet skins.
  • Lanterns, answer- One lantern has a light while the others don't. Change the wind vanes toward the next one in the line and get them all lit. At the end of the line of lanterns once all lit, there will be a chest
  • Ghost Bunnies, answer- I solved this 3 times, first in the Cave, then the Superior Meadow, then the Rocky Desert. Interact with the bunny you see. Another will appear nearby with a beacon of light above them temporarily. Run to that bunny and interact with it before it disappears. From what I have noticed from the few I completed: there were about 5 of them in the Cave, 4 in the Superior Meadow, and 3 in the Rocky Desert. once all have been interacted with a chest will appear. I am fairly certain all main locations would have this puzzle but they may need to be completed in a certain order. I think these are only available during daytime hours, not dawn but fully morning. I think this because I saw some just before night came, I walked away from my computer for a little then it was gone so I waited until it reappeared.
  • Gem Obelisks, answer- Put your cat on standby mode at the pressure switch with the cat shape on it. Go to the other pressure plate and wait a little to make sure your cat wanders back to the switch. It wanders a small amount so it shouldn't take too long. Do this for every color obelisk. This gives a pet skin. It also opens a shortcut to the meadows
  • Ice Ball, answer- Interact with the ice ball and run toward the next patch of ice until the end of all of them, open the chest, that's all.
