Introduction
This is a guide on how to get all the achievements in Zero Protocol. It's actually not too hard to do so - most of them are necessary for the story - but if you've finished the game and you're wondering how to get the rest of them, this guide can help you.
Main Path
Most of these are unmissable, except for The best player.

Electrician
Turn the power on in level one.

The elevator
Place the complete battery in the freight elevator in level two.

Maintenance
Use the 14mm socket wrench on the maintenance hatch in level three.

Hacker
Use the bypass card on the locked terminal in the security room in level five.

The best player
Beat the arcade game in the recreation room on level five.

PROTIP: When your ship is stationary your bullets will pass through the gaps between the aliens. The best strategy is to sweep from one side of the screen to the other, timing your movements so the bullet is fired while you're between two positions.

Return to home
Complete the game.
Branches
The rest of the achievements are specific to one of two paths you can take towards the end of the game. In this section I'll tell you how to access either route, and in the next two I'll go into the achievements specific to each one.

Note that all of these sections will contain unmarked spoilers!

Branch A
(This is the path you will most likely take on your first playthrough.)

Exit level six as you are directed to by the hints on the terminals: via the ventilation shafts. You'll need to turn off the air purification systems to do so, earning you Stale Air. Once you do that, the ventilation room will be open and you can exit via the gap on the wall from the removed panel.

Branch B
(This is the "secret" path.)

Exit level six through the elevator. To do so, you'll need to find the elevator key in the Main Engineer's room. You can find the code necessary to open the door on the wall if you have less than 50% sanity (or you can look it up online if you'd rather not!). Once you have the key just go to the elevator and use it there.
Branch A
Note that you can easily get both Good morning and The end in one playthrough by finishing the game and then continuing the game after the credits roll - you'll be back at the start of level 7A.

Stale air
Enter the correct shutdown code into each of the two consoles in the control room on level six. (You can technically get this on Branch B too, but it's a necessary step to finish Branch A.)

Neural network
You get this when you speak to the AI Shodan AXSis.

Good morning
Fulfill AXSis' request by killing Yelchin and then finishing the Zero Protocol.

The end
Disobey AXSis by talking to Yelchin instead of killing him, and then take the self-destruct key from inside of Victor Altman's office. Use the key on the terminal in AXSis' room to destroy the complex.
Branch B
Note that you can easily get both The Dead world and Shadow in one playthrough by finishing the game and then continuing the game after the credits roll - you'll be back at the start of level 7B.

Chief Scientist
Speak to the strange shadowy cloud in the isolation chamber (through the window) to get this.

Mind Fusion
Enter the scanner and be... modified...

The Dead world
After arriving at the monolith, follow Altman's instructions to set the correct symbols and open the portal, then enter it.

Shadow
Disobey Altman by walking up to the monolith without opening up the portal. Then when you have control again, enter the bathroom and look at the mirror to see what you have become...

Each branch has two endings: (A: Good Morning/The end, B: its The Dead World/Shadow) You can get both endings from one branch by reloading your save, but to play the other branch you have to start from the beginning.

Sorry for the confusion!

Although you do say for branch b that it sticks you at the start of level 7 after the credits end.. :/

'Note that you can easily get both Good morning and The end in one playthrough by finishing the game and then continuing the game after the credits roll - you'll be back at the start of level 7.' This is wrong, after I leave the credits rollign it just sticks me back at the start of the monolith area after 'continuing' my game...looks like I've gotta do the whole game again to get the alternative endings :steamfacepalm:
