Go to:
steamapps\common\7 Days To Die\Data\Config

Open using Notepad:
progression.xml

Look for:
skill_points_per_level="1"

Change that number to whatever you want. 3 provides the optimal balance for me. Higher numbers aren't needed as you'll quickly max out your character skills and then they're just stuck there forever.
