Report a translation problem
At an absolute minimum you would need to be able to determine what engines / fuel tanks belonged to what stage, and there is no way to get this information in Vizzy. You could resort to giving each engine or other part custom names that belongs to a stage (this is how I handled asparagus staging), but this would be highly error prone and tedium to setup.
Something like this would require a mod -- either to add new operators to Vizzy, or simply to perform the entire task. I don't have any experience modding JNO, so I can't provide advise here.
I spent a bit of time trying to figure out a way to make this work, but without success. The fuel level in multiple tanks connected via a side interstage appears to change in unpredictable ways, which makes detecting fuel depletion very hard.
Finally, if the asparagus tanks empty before the SRBs deplete their fuel, then the SRBs will be staged before depletion followed immediately by the asparagus tanks. Again, this is a staging problem.
If the download craft doesn't work when used without modification then... Thats really weird. One possibility that you are manually staging at some point: you should only need to stage once, and that's while you are sitting on the ground. Staging in flight isn't required and could cause problems.
The other possibility is mods -- if you have any then disable them.
If the linked craft works properly, but your craft does not, then it is most likely a staging problem. Disable all the automation and launch the rocket. Stage when the SRBs (or whatever you are using for the first stage) is depleted -- you should drop the SRBs and the tanks remaining attached. If you do not, you have setup the staging wrong. Note that you need to attach two side interstages (with 2x symmetry) then a separate side interstage (also with 2x symmetry) to be able to setup staging correctly. A single side interstage (with 4x symmetry) will not work.

It uses a very different (earlier) revision of my code, but if you just want to clear out the mission it will do the trick.
I may end up publishing a "Suborbital Hopper" craft file that uses my current techniques to complete this task, but I'm unlikely to write a guide on the topic.
