The way I made all the branches of wisdoms on 9.

Spreadsheets and walkthrough.
Finally, I made all the wisdom branches at 9. To do this, I calculated which skills should be in what place. I took into account connections between branches, because there are 81 slots for skills, but only 73 skills (including languages).
This is not an optimal placement, I think someone can make a better tree. I tried to take into account the benefits of each skill when using it for crafting. Language skills that are on slots 1 and 2 can be swapped on their branch.

Some skills deserve better placements, and I'm not entirely sure about the balance of getting Elements of the Soul to level them up.

** - Transformations & Liberations and Glaziery & Lightsmithing swapped places, unlike the image, because I found out that Transformations & Liberations are more useful in crafting, but already installed it on the Tree of Wisdom.
Some tips and comments.
Building a tree with languages in the first slots is made because they are not used in crafting. However, it can be long and tedious due to the fact that there are few Elements of the Soul at the beginning and you need Spintria to get the language skill. This way you can use skills from the second or third level on the first if you got them quickly. This will speed up the start of the game.

Learn new skills as soon as you acquire them. You'll use them later anyway. Also use lessons to improve your skills whenever possible. Don't wait for the Numa season, after which all the lessons will be burned.

If you feel like you've raised a skill too high, but haven't put it on the Tree of Wisdom yet, use Consider with Element of the Soul during the Numa season. This will reduce the skill to 1 and will give lessons in the number of lessons/memories used to improve it. But keep in mind the possibility of consuming lessons before the end of the season.

Don't rush to evolve the Elements of Soul. The more Elements you have, the more actions you can take during the day. This is especially valuable in Numa when rare rewards are available.

If I think about taking a third go at it I might spend some time giving the skills a thorough review for a combined "how hard to get" & "how essential is this for crafting" rating and do some tweaking based on that.

We need someone who is skilled in programming to make a Tree of Wisdom calculator. :P

In my walkthrough, I got stuck at the end of the game. I was missing two skills - Language: Kernewek Henavek and Purifications & Exaltations. All the other skills were upgraded to the right level and were ready to fall into place. I had to scour a decade at x6 speed to buy the right book at Oriflamme's.
Randomly getting books is a pain, but it adds interest.

The challenge where I'm at now is balancing leveling skills to fit lower-level tree slots with leveling what will be the higher-level slots to keep the mystery solving train rolling along. The other big limiting factor is getting all the skills; getting languages continues to kind of be a bottleneck but I've been pretty lucky so far, random books is really going to make this a bit of a rollercoaster from one playthrough to the next no matter what. Was bottlenecked at Sky Stories for a while but kind of got lucky there too (only two low-challenge books have it), waiting on Glaziery & Lightsmithing to open up the rest of Illumination (only ONE low-challenge book has it, and 3 in the 12-16 range).

One of the goals for this setup was to be able to hit the 9th slot in all trees, which requires skipping at least one step in every tree (except Preservation which will end up with 9 skills anyways). There's probably a couple different options for doing this but skipping the first level for those two trees was the one I came up with to do it, which necessitates throwing a few extra lessons at those languages. (The AllNamesTaken1 skill assignments are also designed to allow for 7 evolutions for every soul element regardless of which librarian you start as.)

Was going to say I still hadn't been able to confirm that connections work downwards but I forgot I had my Birdsong 3 slot filled and went and double checked and everything's good. Also noticed using a connection to get higher in a tree DOES unlock adjacent nodes downwards; my Hushery was stalled at 3 but I got the 5 slot via the Nyctodromy link and dropping the Hushery 5 skill in also opened the 4 slot.

SCPantera, the balance for getting Soul Elements looks good, but I don't understand why you upgrade your language skills to level 2 in Skolekosophy and Horomachistry. I think in the early game it's better to use free lessons to improve the skills themselves. Unless you're planning on having some fun during Numa season. ;)

Noticed two critical errors that I managed to catch in time to not blow up my run, was using a redundant connection between Horomachistry and Ithastry for skips and I misplaced the skip for Hushery. Fix for both was just sliding a few things around.

I slapped together an "optimized" tree by basically mashing together your wisdom tree with the "The Tree of OCDs" by AllNamesTaken1 on the wiki, it comes out looking like this: https://drive.google.com/file/d/1dcMl3iCITZ_9bkBTXjALZPBv0r8NvFpR/view?usp=sharing

Testing it out in a playthrough now to see how it plays and it's sort of not too miserable so far, (starting as the archeologist). Hitting 9 on all branches is going to rely on the Preservation 5 node opening up Bosk 4 which I'm not sure works. Working with much fewer soul elements than I would normally and having to wait on languages to come up is slowing things down but I'd imagine that's going to be the case on any playthrough that's aiming for specific things in specific slots. Definitely wouldn't recommend doing this on a first playthrough.

Minor correction: Twice-born gets a second Phost when they place their journal in the tree of wisdom. That should be a (-2)

Progress report, I have gotten as far as Skill Level 5 and applied all relevant skills to the tree of wisdom. No major difficulties beyond not being able to find some skills (I needed to get Glassblowing and Vesselcrafting with a Numen and Sky Stories is still MIA). I tend to not do much with crafting though, so I might be missing stuff.

In regards to the elements of the soul,, my numbers are as follows:

Chor: 3
Ereb: 4
Fet: 4
Health: 6 (-1)*
Mettle: 5
Phost: 7 (-1)*
Shapt: 7 (-1)*
Trist: 4
Wist: 3

If you wish to rebalance the ordering in a 2.0 version of this guide, my recommendation would be to increase early access to Chor and Wist to ensure the full soul spectrum is available as soon as possible.

I'll check in again when I'm done.

*My start was the Twice-born, which begins with 1 Health (half-drowned), 1 Shapt, and 1 Phost.
