In order to play in 1080p or 4K resolution we will have to download several files.

1. Download the latest Ultimate ASI Loader from here:
https://github.com/ThirteenAG/Ultimate-ASI-Loader/releases/download/x64-latest/d3d11-x64.zip

2. Put d3d11.dll from Ultimate ASI Loader into your MGS2/MGS3 directory

3. Download the latest MGSResolutionPatch from here: https://github.com/Sergeanur/MGSResolutionPatch/releases

4. Put MGSResolutionPatch.asi and MGSResolutionPatch.ini into your MGS2/MGS3 directory

5. Open MGSResolutionPatch.ini with a text editor to change the resolution to the one you desire (by default it is in 4K)

It doesn't help with the contrast being messed up.
I don't know what to do anymore.
I'm at wit's end with this port at this point.

For Steam Deck users, best settings in patch.ini is 800x1280 window size, and played on 1080p (1920x1080)

This setting gives you the best performance as well as getting rid of all black bars on screen. Set window any higher and it will stretch beyond your screen. Set the res any higher and your performance will take a notable hit.
