Chronological Story Order
By Y8S8
A list of the campaigns and missions in chronological order. While it is obvious that the campaigns should be played in their presented order, the order of events in the live service campaign (Avengers Initiative) is less obvious.

Disclaimer
This guide is meant to help make sense of the sequence of events and DOES NOT serve as a recommendation on HOW you should play the game. It is difficult to play in the order shown past the Reassemble Campaign due to the live service nature of the game. The moment you enter the Avengers Initiative Campaign, whether accidentally or automatically, it will have characters you haven't met show up talking about things you haven't played through. The final bosses of the later campaigns and missions are also difficult without some leveling and gearing in Avengers Initiative.
(SPOILER) Notes and Discussion
Nick Fury
Nick Fury's return was never detailed. The most we can infer from his introductory cutscene is that confiscating the Cosmic Cube from Monica somehow altered the timeline and allowed him to escape from AIM's custody.

Reigning Supreme and Back In Action
Reigning Supreme was the introductory mission chain to the live service campaign, Avenger's Initiative. It was later replaced by Back In Action which added Nick Fury and Wakanda locations. These Missions should technically take place right after the Reassemble Campaign because both chains end with a cutscene of Ms Marvel being officially inducted into the Avengers, with Clint and Kate still absent. Back In Action complicates the timing of this with the introduction of Nick Fury and Birnin Zana.

Beating the Odds
The 1-time Mission Chain involving this Villain Sector has a followup step at Ant Hill, with a cutscene that shows the Cosmic Cube being put into safekeeping and a small tease which amounts to nothing now that the game is discontinued.

The Mighty Thor (Jane Foster)
The last panel of her cinematic slideshow has her hanging out with Kate and Clint, and she was pulled into this universe by the Tachyon Anomalies so all things point to her appearing after Future Imperfect but before Beating the Odds. However, this is contradicted by her absence in the War for Wakanda campaign.

Tachyon, Cosmic and Corrupted Vibranium Fortnightly Events
There isn't really much story to these events and their missions are the same usual ones reused with added perks or objectives. They are still included in the list because they are caused by events of the campaigns.

@Northman_Ast It's best to do Avengers Initiative after the Reassemble campaign, but you may want to check it out early to level or gear up your characters if you have trouble with the 1st campaign. As mentioned in the disclaimer, it is very difficult to play the game in this order or avoid spoilers. This is more of a reference to keep track of the plot.
