The portal storm is likely just a phenomenal or an aftermath of the citadel's explosion in Episode 2, albeit there's currently no solid evidence that these phenomenal during the Entropic Lift Fight is the same portal storm that happened during EP2. They do not seems to affect 36 but DO caused all the rebels to drop down their firearms.
Another thing supporting this is the Wilson ending itself. If the Combine already drained 36's memory they'll know that Wilson is uploaded into the Arbeit system and may try to wipe him out, which as the ending suggests, seems not to be happening.
- If the memory of the current 3650 is copied into the grub, there's no way any copy from that grub will be willing to serve the Combine.
- If the memory is altered or wiped, Combine might not risk it due to a similar version literally killed an advisor and sent away Aurora Borealis. The tactical advantages Combine will gain is not worth the risk of producing more potential rogue Elites.
What I don't get is that what happens in that time frame after the combine find him and torture about telling them about G-man and the boat, did they make another grub for them to clone from or is 3650 on his last life?
And is he really related to Shepherd from HLOP, that's another thing that confuses me. Also I don't really understand the portal storms and how they affected 36.
so that reverted the timeline and deleted the custody ending of HL2 entirely.
