This morning I had a thought that just because I'm not using another ore mod doesn't mean I don't have a conflict. Looking at the active mods, I saw Bush Be Gone above TOOM and thought that could be the culprit. Inspecting the files confirmed this. Turns out they both modify PlanetGeneratorDefinitions.sbc.
After copying Bush Be Gone's changes into TOOM's version of this file and reloading the save, all of the ore patches that I had marked are now gone. (Not just the yellow patches, but also the actual ores since I hadn't yet dug into those areas.) Hooray! Now I can delete all those invalid GPS markers and search for more scarce ores the way I'd intended to.
So it’s not a bug.. I just wasn’t too clear on explaining it :D
0% ice here means I didn’t add any additional ice to the map in the form of an ore patch.
Some people don’t like to see them, others prefer them as it helps you find ores.

You can probably switch between the 2 versions, as that is the only difference, although I have not tested that so make sure to back up your save before trying it if you do! :p
