You don't need to shoot all goats in one run, but you need to start a new game plus. To do this, after finish the game, on the main menu load the save file of completion and will ask you to choose the new difficulty and begin a newgame+. With that, you start the game with all your equipments and goats you shooted (don't know about the other collectibles).
