Restarting the game did make the last spirit light appear on the map. This is where the last location was - not sure if this would apply to everyone who gets stuck on 97%, but if you cba restarting the game and have the same issue as me - try searching here.

Just had this happen and restarting fixed it. Interestingly it was the exact same one as in the picture and I know for a fact after unlocking the secrets on map I went here and got this so it definitely wasn't uncollected before hand, and yet it was there again the 2nd visit

Have had this happen on a different map (wastes), if I had to guess it's to do with getting a pickup and dying, where the pickup is put back but the map marker isn't.

For me it was in the bottom right, under the smashy blocks. Didn't show on map, but I hadn't collected it yet.

Restarting the game does indeed do some weird stuff. Have had it happen to me as well.
