2. You need to have completed a certain point in the main questline when siding with anyone but the Legion (The House Always Wins V, For the Republic Pt. 2, Wild Card: Change in Management or Finishing Touches).
When you complete his quest, he isn't available as a companion anymore, though you can make it so that he still is. What I did was dismiss him before entering the bunker, recruiting him once dealing with Moreno, telling him to stay put, then keep going after completing his quest.
