Part One: Before entering the Institute
Complete Brotherhood of Steel quests:
  • "Reveille"
  • "Fire Support
  • "Call to Arms"
  • "Semper Invicta"
  • "The Lost Patrol"

After completing main quest "Reunions", complete:
  • "Shadow of Steel

Do not progress in further BoS main quests. Side quests are okay

Complete Railroad quests:
  • "Road to Freedom"
  • "Tradecraft"
  • Progress in Railroad side quests as wanted

Complete Minutemen quests:
  • "When Freedom Calls"
  • "Sanctuary"
  • "Taking Independence"
  • "Old Guns"
  • Progress in Minutemen side quests as wanted
  • Complete main quest "The Molecular Level" (With Minutemen)
Part Two: Before being banished from the Institute
Complete Brotherhood of Steel main quests:
  • "From Within"
  • "Outside the Wire"
  • "Liberty Reprimed"
Do not progress in further BoS main quests. Side quests are okay

Do not progress in Railroad main quests

Complete Institute main quests:
  • "Synth Retention"
  • "The Battle of Bunker Hill" You don't have to recall the synths, just be nice to Shaun at the end
  • "Mankind Redefined" Last Institute main quest
Be sure to complete Institute Side quests:
  • "Building a Better Crop"
  • "A House Divided"
Optionally complete Radiant quests:
  • "Pest Control"
  • "Hypothesis"
  • "Appropriation"
  • "Reclamation"

Wrap up other Institute Business
  • Retrieve Virgil’s serum
  • Earn X6-88's Perk
  • Retrieve magazine at the top of the North tower
  • Purchase Unique Items from the synth vendor
Part Three: Turning on the Institute
  • Start BOS quest "Blind Betrayal", but don't talk to Maxson at the end
  • Teleport back to the Institute and talk to Allie Fillmore to start "Mass Fusion"
  • Last chance for Institute Content (Make a Hard Save)
  • Report to Ingram to start "Spoils of War" This banishes you from the Institute
  • Complete the Quest "Human Error", as it becomes unavailable after the ending


Complete Brotherhood of Steel quest:
  • "Blind Betrayal"

Complete Minutemen quests:
  • "Defend the Castle"
  • "The Nuclear option"

End Game

Agree with @mesmeris, the Thuggysmurf mods "Outcasts and Remnants" and "Fusion City Rising" provide an ending that lets you control the MM and Institute, make peace with RR and Brotherhood, and get Liberty Prime as a companion, with a fun story plot that's more logical than Bethesda's.

Complete the institute all the way through and its the same ending too lol.

I've downloaded some mods that allow all the factions to survive although the Institute has an interesting change .... it's the group of mods including Fusion City. Just have to start the mods before you get too far along. Love this as a better ending.

I'm not gonna get into this discussion, but I feel like the Institute and Minutemen ending is the best. The Institute is the only group that has technology surpassing pre-war tech, and the Brotherhood of Steel is just a group of power hungry dictators that rule with an iron fist.

i usually side with the railroad and fucking kill the BOS and institute sure the institute has bathrooms showers food but they kill and kidnapp people
