Some materials may be listed twice, eg. Fresh Water under F for Fresh and W for Water.

Where do you get rune cubes? The kogal powah sword requires 4 of them, but I only ever found just one in the whole playthrough.

quick note: If you want more Monster Eggs(aside from the one you get from one of the bosses), you get 4 more from giving birth to the lizardmen in the mountains. You also get crystals from Yeti in the Ice Wall(inconsequential since you can just pick them up there), and you get other materials from giving birth in other ways, but lizardmen is the one that counts because other than the one you get as a boss drop, its the only way to get more.

Off the top of my head:
Pelt can also be found in the Ice Wall with the Yeti
Blue Herb with the Cyclops
Holy Water every time you work cleaning the toilet at the mansion
