So I just wanted to mentioned that if you do not talk to her before you go to sleep (ending The Royal Physician officially) you will not get the conversation from her.

Going through this time I found out you do not get the key from Cecelia until you get back from the Royal Physician Mission. You have to talk to her before you go to sleep or she will not give you the key to the Apartment. Hope that helps. :)

I didn't know she would tell you about the charm after the High Overseer mission. I'll look into that and edit the guide a bit.
As for the room, you will always go into that room after leaving the Flooded District, but as people may (or may not) have noticed, the Bone Charm will not be there by then.
After I left the Flooded District Mission I ended up entering her apartment when I came out of the sewers so that is another chance to get into that room before the end of the game. Although I do not know if you end up there if you have not talked to her previously.
