The only exception is if you intentionally input a "beta" code to get the 2009 version.
It should work, but read the warning in the guide description
If you want a clean installation, a rule of thumb is to delete all files manually and then verifying (or uninstalling + deleting leftovers).
Usually only much older games will store save files in the same place as the core game files, otherwise it's usually safe to do provided you can restore any other mods you may have had installed
