The number pad is used to open a passage towards tp. I think that you can put any code. As for the beacon, I don't know what happened, however you can fit out and change as you want.

I just finished this and it was a very fun build :) I just have a couple questions? How was the number pad intended to be utilized and is there a preset code? On the blueprint it shows to place a red beacon but on the grid it shows to place a coal torch? Great job, good imagination :)
